AITA for not giving a girl her medication?

NAH, but I almost put YTA. Your concern is understandable, but I ultimately find this quite cowardly. You yourself admit this is a person's life over your job, which is probably not so specialized that you couldn't find another one (seeing as how you are a pharmacy intern) and if you explained the situation to any decent human being who interviews you in the future, they would hire you for sure.

On the financial side: You didn't make a $35 sale because the patient was missing $1.22. So essentially you lost your company $35 by refusing to take the amount of money she had. Which is exactly how I would explain it away to the folks who give a shit about $1.22 and threatened to fire you over it. Also, fuck those people; why in the hell do you even want to work for them? They are not good.

My ruling of NAH only stands because I think you feel trapped in your job and afraid of losing it I know that's a shitty feeling. But on a broader scale, this is a pretty AH move.
