How can anyone in custody provide consent?

It's not possible by the very definition of arrest - one person has placed another person under the physical jurisdiction of the State. That means one person in invested with the Authority of the State, and one person is in the Custody of the State.

Essentially, she was raped by the City of New York.

Because being under arrest means that a person doesn't have full authority over their own physicality - how could they then give consent when the State has taken away their agency? The police would have to be granted consent by the State. Obviously, that never happened.

If NYPD doesn't hold these representatives of State power accountable, then the State's authority will be diminished in kind. And we will see continued violence between the State representatives working under an irresponsible and corrupted government agency, and the law abiding citizens they prey upon. NYPD wants to rape citizens and pretend it never happened? Don't be surprised when the entire city turns against you.
