Whilst I consider synths to be "people" I don't consider them to be a "species"

If you kill every gen-3 synth in existence, it's always possible to make more synths. So it's not "genocide". Hence morally it's no different to killing all the crew of the Prydwyn. Except you convinced some of the Prydwy's crew to trust you and you are betraying that trust.

better than killing a few friends and committing genocide.

I don't recall convincing any gen-3 synth inside the Institute that they could trust me. And I don't recall having any friends inside the Institute. Except perhaps Dr Li. It's possible to ensure she's on the Prydwyn when I nuke the Institute.
