CONTROVERSIAL OPINION

It would be very hard to write something that doesn't fit, some of the games weren't even written with continuity in mind yet they still fit. This means that simply considering the timeline shouldn't affect the story and in my opinion it can give context as well. Like in spirit tracks, if there wasn't any continuity I would see it and would just see hyrule with trains, but the fact that it is connected with wind waker makes me see that after abandoning hyrule, link and zelda have found new land, and the world has even undergone large industrialisation due to moving past hyrule, it just adds more depth. If I look at majoras mask alone it starts with link riding the forest looking for an unknown friend but by playing ocarina of time I know that after saving the world and travelling back in time no one recognises his heroic actions so he seeks the one friend who does. My point is that connecting to other games or the timeline doesn't limit the story, but provides an opportunity to make a more interesting story.
