It's worth noting that episode 25 was not what was originally intended. Evangelion wasn't planned out; Hideaki Anno was changing his mind about story elements as the production went on. There was a totally different episode 25 planned and scripted, but for whatever reason it couldn't be made to work, so it was scrapped and replaced with the episode 25 that we got. That finished script got turned into the first half of The End of Evangelion (episode 25').

Had the originally planned episode 25 aired, this particular aspect of Misato would never have been explored. The original intention wasn't to explore Misato and Asuka in the way those episodes did, so the evidence in favour of Misato intending to have sex with Shinji here could have been much weaker.

Yes, episode 25 is there, planned or not, so it 'has' to be counted. I'm just pointing out that the original intent probably wasn't to 'back up' the sex interpretation of episode 23.
