[ID] Landlord is charging us $50 per hole they find in the walls. They found 40 of them after we moved out and demand $2000 to repair them.

I guess contractors are paid a lot more where I live then.

Also the ceiling would need to be painted to match the walls which are freshly painted if there is discolouration on them. Or do you think the landlord should suck it up and call it a feature wall?

But regardless of this, OP signed a contract stating if they put holes in the wall, they pay $25. If they try and repair them themselves, they pay $50.

You don't have a clue if they put the nails into studs, or just random places. Considering the complete naivete of OP and his partner, they might have been forced to completely rip out everything, reinstall it after making sure wires/pipes weren't damaged.

Honestly, where I live the average house price is around $1 million for the whole metro area of Sydney and $2K for putting nails in every wall they felt like sounds like a gift. I stopped renting more than a decade ago, but even back then we had temporary stickable wall tabs to hang things. What person puts 40 nails into the walls of a someone else's house?
