Kashmiri muslims flailing after the army kills 3 terrorists. What's up with these people?

I will try to explain it to you since I myself used to think like you not too long back.

Army personnel are given medals and cash awards for killing terrorists. This acts as a strong motivation for many personnel who do not have any moral qualms. You frame some one as a terrorist, kill him, you get money. Sadly there have been many suck instances. In fact there have been documented cases of some soldiers being tried for such crimes (but the military court let's them go)

Add to that pressure when things are going wrong like in the recent past when many civilians have been killed by terrorists. The people at the top begin to worry and want to see some results so the guys on the ground, under pressure and in fear of losing their jobs could also frame someone as a terrorist.

Take the example of the recent killing of a dentists in Kashmir and the son of man who was recognised by the army itself for stoning a terrorist to death earlier. Look at the number of times the army and the admin tried to change the narrative till the government finally decided to exhume the bodies and launch an investigation.

Other situations could be bad Intel etc.

The simple fact of the matter is that you cannot have any semblance of normalcy when you try to control the state with the army. Imagine if your state was to be run with the police. People in positions of power tend to be corrupt.

The root cause isn't the insurgency during the 1990's. It was the rigged elections in the 1980's and the general neglect to solving issues related to Kashmir from Independance. These thing s triggered the killing of the Pandits which then led to the army going in...

If you think that the army has a clean history then ready about the crimes committed during the peacekeeping mission in Srilanka.
