The story has no direction because it depends on the outcome of Anomaly events... For example... In the beginning Klue was part of the Resistance... but after #SaveKlue Operation in Portland she changed her alignment to the winning faction which was Enlightened that day.

TL;DR Ingress Starts off with Jarvis being killed on the Epiphy Night. Earlier that day something went wrong at the Niantic research center at CERN... Jarvis and Devra escaped with help of ADA, but Jarvis was killed.
His body though dead, his mind was emulated in the portals. After a while Oliver Lynton Wolfe(<-- also the guy who made the scanners) tried kill Jarvis's mind with Dark XM, but instead shattered his mind into 13 pieces. Which was to be transported to two different location Cupid's Span for the Enlightened or Some statue in Brazil. Enlightened had more shards and was able to bring Jarvis back to while. (#13Magus)
Meanwhile Devra was working with CDC to create a vaccine for XM. After rumors of failure she fell back to extreme measured and released Portal Viruses. (#Interitus)
Devra's Virus weakened the portals revealing Helios artifacts. These were hunted by Enlightened to stabilize Hank Johnson who was revealed that he had died in a 13 Magnus cave while filming for his show Nomad. Despite dying in the cave the 13 Magnus had turned him into a Simulacrum that would birth again every 1331 days. Resistance hunted these to give to ADA who had just taken over Klue, and ADA needed these artifacts to stabilize the connection with Klue. (#Helios)
After Helios was finished "beacons" were lit up signaling to the N'zeer, entity believed to be erased out of history by the 13 Magnus and the Shapers. To return to Earth(whatever that means), which brings us to Darsana point. Hank Johnson returns from his recursion goes off to find clues about N'zeer. In this search, he is helped by Jahan, who was revealed to be part of antimagnus whose goal is to bring the N'zeer and get rid of 13 Magnus. Jahan after Hank finds the Shonin stone backstabs him and takes him hostage.(#Darsana)
That brings us to Shonin which is the current stuff. So far Hank was forced by Jahan to perform some kind of ritual to bring N'zeer back, but the Victory of Enlightened might have ruined it. An XM burst was sent out from the 13Magnus chamber where Hank's body is. After the burst members of Niantic project disappeared.
