Medusa Owns me every battle

Building Awilix I personally feel like Magis should be included. I would replace Asi with Magis myself. I don't think that alone will improve things to where you want to be though.

You mentioned not seeing the ult coming. This is the key here. Her ult has a 1 second CC immune startup. Or at least very close to 1 second. During this period, her movespeed decreases some and a glow starts to emanate from her. You have several options here. 1. Featherstep timing. If you can featherstep with the proper timing, you have immunity frames. This will allow you to avoid the ult. If you're a few frames early, you still most likely avoid the ult as you jump behind the cone. The timing here is very tight, but this is probably the best method of dealing with the ult as you retain pressure on your target while not being forced to use actives. 2. Turn away. Assuming you are not close enough to pull off the Featherstep, turning away allows you to cut the damage in half, and change the stun into a slow. Now, you likely won't be engaging on Medusa after being slowed by her ult, but at least you can disengage more effectively. 3. Preemptive beads. This option allows you to remain aggressive, but this blows a long CD for yourself. Featherstep timing is preferable, but if nothing else, beads usage can allow you to get a kill you might have dropped.

Again, there are some visual queues to look for. I HIGHLY recommend learning these. I also think there's a small sound queue for the ult startup, though, that I'm not 100% certain on. If someone else here could clarify for Isis here, I would appreciate that. Other then that, just practice. What I used to do with new gods was me and a friend would take them into a 1v1 setting and we would both play and try to practice counterplay. If you have someone willing to help with that, maybe try and practice getting that featherstep timing down. It's a tight window, but it will help.

As for Viper shot... well... sadly the only real counter to this is just good juking. Featherstep can dodge shots... but to do that you put yourself in point blank range. Far far too risky imo.
