Order of how it happens:

You have 2 or more characters on stage that are reversed, one being the Sinon card you mentioned.

You choose the non-sinon card as the first target to send to the waiting room.
You gain play timing to encore that character.
Play timing triggers Check timing.
Sinon, now being the only character on stage, gains Encore.
You resolve whether or not to encore that first character.
Regardless of whether or not you encore it, Sinon is next to go to waiting room with the encore ability in tact, and you may encore it via text ability.

The reason that it still has the encore ability, even though you encored the first character back to stage, is that during the time that it gained the encore ability, and it being sent to the waiting room, check timing does not occur until after it has been sent to the waiting room to make it lose the encore ability. As long as a character has an encore ability when it is sent from the stage to waiting room, it will be able to activate it once you gain play timing when it hits the waiting room.
