I see this often and I’d address it as this: Chuck is God.

I think people are projecting the concept of an omnipotent, omniscient and omnipresent Abrahamic God from outside the meta. This would be akin to arguing “Kali in Supernatural isn’t really Kali. She must be Svaha, goddess of ash, because random fire powers and isn’t strong.” Or “Zeus sneezed a solar system away and spun the world backwards to rewind time, so SPN Zeus is somebody else.” (Okay, that’s Superman.)

Chuck isn’t Omni-anything. He’s just a very powerful individual. His scope has been defined to be universal in focus, while he exists outside the universes (multiversal).

As for the Empty, they are pretty vague. It could be multiversal as it refers to both Chuck and Amara, but Chuck never really says much about the Entity of the Empty as he’s always “It was just me and Sis”. Death is universal, but Billie’s role makes Death seem more cosmic than it is.

The Empty isn’t subservient just a force that wants to not be disturbed.
