You would rather have a look at the claims and arguments made and weigh them. Such as:

"O mankind! reverence your Guardian-Lord, who created you from a single person, created, of like nature, His mate, and from them twain scattered (like seeds) countless men and women;- reverence Allah, through whom ye demand your mutual (rights), and (reverence) the wombs (That bore you): for Allah ever watches over you." Quran 4:1

We can scientifically, empirically know and can prove that that claim in the Quran is absolutely incorrect. Humans did not originate from a single person or couple. Even most ardent creationist organizations like Discovery Institute left arguing for a literal Adam and Eve, a single couple populating the entire humanity as it is stated in the Quran and authenticated by the most respectable tefsirs and the interpretation of the first generation of Muslins require you to believe in a literal Adam and Eve through whom all humans came to be. We know that is not true and can't be true. Or this:

"And is this a favor of which you remind me - that you have enslaved the Children of Israel?" Quran 26:22

We know that the exodus story did not happen, Israelites were never enslaved in the Egypt and the two cultures did not coexist. Even leading Jewish Rabbis and Egyptologist accept that. Some Muslims might argue for not all Israelites but a portion of them being enslaved in Egypt but that does not seem to be really tenable since it explicitly says "the Children of Israel" not a portion of them.

Here are two major problems not only for Muslims but also for Christians and Jews as well.
