There are no colors. The primary colors RGB, make up the rainbow. The Gay flag is wrong, there is no rainbow of genders.

Hahaha, well.. just because you perceive something to be one way, does not mean that is all that it can be. If a blind man says there is no door in front of him, yet you can see it plain as day, does that mean there is no door? The universe is not limited to only what we can sense. Everything around us today is based on a whole other invisible world right beneath our noses. You may be right about humans only having 3 cones which allow only certain wavelengths of light (Idk tbh, I'm not a biologist and didn't pay much attention in art), but color in reality is merely a small fraction of what we are able to sense of the light spectrum. That's right, we are only able to perceive the visible light spectrum. Meaning there are tons of other electromagnetic frequencies which are entirely invisible to us (such as gamma rays, radio waves, microwaves, ultraviolet rays, & infrared rays) on the spectrum, yet they are all beautifully interconnected & related to each other, and color is part of the family!

As for what it has to do with gender, I don't think they are all too correlated haha. But seeing as some people believe gender is a spectrum, it makes sense that a small portion of the visible light spectrum is their "logo".

If this stuff really interests you, I highly recommend brushing up on some physics, particulary quantum mechanics as it relates to light. Einstein is a good start, as he played a major role in understanding its properties (funny story actually!). I'd also go read the Allegory of the Cave by Plato :)
