And what if that changes? What if there's something in the future that you disagree with? Do you think you can't put up your hands and say "I'm not deploying/working to assist this effort?"

Part of the recruiting process, and further security screening to get necessary clearances to do your job, that we do is called a Loyalty Assessment. Not just loyal to Canada, Canadians, rule of law, lawful authority, all that jazz... But also our allies, partners.

If there was a major effort concentrated and you disagreed with it, my first question would be "Where do your loyalties lie, and how will this potentially be detrimental to the efforts forward. Will they start giving away crucial information such as: Canadian and allied industrial lines of effort, Canadian and allied troops concentrations and positions, Canadian and allied operations/manoeuvres/raids, etc.?"

Any remote sense of doubt, especially in time of war or emergency, you'd be removed from the equation. You'd be restricted from accessing any and all CAF systems, lines of information, you'd probably be put onto Administrative leave pending Investigation first and foremost, but you'd be cut off from the organization in order to protect the greater scheme of efforts; because end of the day you could also be endangering Canadians and our sovereignty.
