The Grand Plan itself has nothing to do with it. The Faction were people who were already less supportive of The Director than others because they were in a shelter and otherwise rather deplorable conditions. Then, in one timeline, Shelter 41 dies and there is no traction to the movement against The Director. While in the other the Faction survives to grow to strength it does. So, not only did The Director not create them at all, but it also did not give them the option either because, for the billionth time, The Director does not change that. They would have had the option with or without The Director's influence. As the time repeatedly shows.
