How do I file an FCC complaint against a neighbor who's WiFi is to strong.

I have an RF meter and

Oh boy...last time I heard this line, someone was complaining about wifi signal strength.

and it tops out the meter under my neighbor's WiFi

Open palm, insert face.

My WiFi when inches from the antenna only hits 3/4th the max of the meter, yet downstairs his WiFi is crazy strong.

Ok....first of all...you are basically reading an arbitrary measurement that's probably not calibrated very well; while taking nothing else in to account. That's not a very accurate picture. You have no idea what kind of antennas your neighbor has on his wifi router; you don't even know what kind of wifi router he has. Maybe your wifi router has an inefficient antenna and lower than allowed output; maybe your RF meter isn't calibrated very well for the frequencies. This could be something as simple as the reflections of his signal "adding up" when you're in just the right spot.

I, for example, have two wifi AP's in my house; one throws out a much "stronger" signal than the other even though it has less PEP output...it's antennas are much more efficient than the little PCB traces in the other wifi rouer.

Just because your neighbors wifi maxes out your meter, and yours doesn't, does not mean your neighbor is running an illegal wifi signal output. It could mean your wifi router just doesn't output full legal.

I know that it is not healthy to live next to a radio station, and the strength is much stronger than what I measure near cell phone towers.

Who said that? RF, like people have said, is non-ionizing radiation. It also helps to know how much of that radiation is absorbed by the body. 2.4ghz isn't easily absorbed. The other thing to remember about cell phone towers is they look "out" and not "down", so standing under a cell phone tower would be like standing in it's cone of silence...not much RF is radiating down there.

I see videos of this crap all the time on youtube...people buying some "rf toy" and thinking they're tracking down "harmful" radiation. RF is not harmful, and if you don't know some of the theory; your readings will be misleading.
