But...but what about the player agency?

Lol that's what I'm saying, but I'm the asshole. So specifically it's the head collecting is only a problem with 2 out of the 5 players, and for context this is in pathfinder 1e. So the main problem player sufferes from edglord main-character syndrome, and they're playing the alchemist class. The vibe their going for is like a mad scientist experimenter, and it's playing out like a bastardized combo of the medic from tf2 and doctor richtofen. The other player wanted their character to be linked up with the doctor because they're dating irl, so they're like a bodyguard / assistant to the doctor. The doctor insists that in order for the alchemist spells to work that they have to do experiments and have various specimens and subjects, not at all what the book says but I'm usually a dm that goes with the flow so I said fine. What I actually consented to was the two of them looting a mutilating corpses to do tests, and sometimes killing people they deem "won't be missed" so they can have a live experiment. We'll, their asses got caught eventually, and specifically what they were arrested for from the guards mouth was "disturbing the peace, looting, grave robbing, suspected murder, suspected necromancy, suspected witch craft, and a foul odor." I got chewed out, and when I explained why this was happening I got the "I'm just role-playing" line, and they chose not even to acknowledge the fact that half the time they did these antics it was on broad daylight and with many witnesses. Like I honestly think they were just trying to fuck with me, because they would nonchalantly harvest heads in plain view of anyone who happened to be around. I've genuinely thought about just kicking them from the group, but they're long time friends and I'm really trying to be diplomatic about this. Shits mad frustrating bro.
