Second, there have been many articles and blog postings most of which have been linked here already that explain from both sides of the split what and why it happened, but ultimately it's a business decision resulting from the shifting ownership of increasingly valuable streaming content sources. Inotherwords, company A and B want to compete rather than cooperate for your eyeballs.

Third, the missing shows can be found on Funimation's site at http://funimation.com/shows but you may find it necessary in some cases to pay them to view what you want.
