Why did Rio have her killed?

I agree the show changed tone in Season 3. But I would argue that it happened even earlier, after Beth shot Rio. It wasn't a sudden change but it started right there. The Lucy scene was the breaking point and then afterwards it just got ludicrous. Watching Beth dance and drink champagne at the thought of Rio having been murdered was bizarre; she knows him, she has slept with him, she is aware he is a very involved father with his young son who also happens to be her daughter's friend. A good person would give Rio up to the police while also facing consequences herself because in the end she was also involved in Lucy losing her life. But Beth didn't even consider that. So the show reached a point where it was impossible to root for the main character.
