Just how bad has the relationship between GRRM and the show runners become?(Spoilers All)

I think the article that you linked to is trying to manufacture controversy where none exists.

The part about the ethnicity of the Sand Snakes was in response to a storm in a teacup over some other character being cast whiter than some readers had imagined and is taken out of context here.

He did distances himself from the Sept rape scene, but that's just a matter of fact; he was asked why they did it like that and he had no inside knowledge to share.

Regarding the non-appearance of you-know-who, he has said all along that he is aware that characters will have to be omitted, combined and plot arcs chopped.

There is something that has upset him significantly, and that is that at the time he signed the deals, he believed he would be able to stay ahead of the show and write the books faster than they could be televised. That's why he has a track record of unlikely speculations about taking 2 years each to cover AFFC and ADWD, or about years off. He really didn't want his ending to be on TV before he could write it, but there we are and it's not D&D's fault.

He's always talked about the 'snowball effect' of increasing divergence between the two versions of the story as inevitable, but now I think he actively welcomes it as the show will be different from the books he has yet to release. If they kill a character he has other plans for, that's just fine. It's not like he has to kill them too. And of course he disagrees with a significant number of the changes from the book - he wrote the book the way he did because he thought it was the best story, and by doing something different they are disagreeing with him. But it's a difference of opinion, not a 'bust-up'.

yet don't you think it's obvious his hands are tied, probably due to some contract he signed?

I'm not sure what you mean. Nobody's hands are tied - he's writing his books, D&D are making their show.
