The enemies are not out of sync, you are shooting them at the wrong time is all. I think there is an argument that you need to re-choreograph your dances as well as shots to the beats in the song and what you have to dodge. I understand it may feel weird if there are any beat moments that occur that do not have enemies on the screen, but those are the moments you throw down the cardboard on the floor and freestyle (this is only a half joking comment, depending on what level you are playing there is probably lots of points in songs to freestyle).
